The download of the Native MP ships with a guide that discusses all of this – the major changes, and how to enable discoveries properly, etc…
If you import the MP from the catalog directly – then you will need to go get the download for the guide.

Does anyone have any documentation on the changes to the native Exchange 2007 management pack that ships with R2 similiar to the management pack guide that ships with the exchange 2007 management pack?
By default, none of the exchange objects are discovered so overrides were configured to enable discovery of the exchange objects.
