Then simply shrink the DB’s in SQL, using the shrink commands – look these up in Books Online for the syntax, or use the UI.
Note: Both MOM and SCOM OpsDB should retain AT LEAST 50% free space in the database, so do not shrink the DB file size below this.
For the reporting warehouse DB’s, you need 1.5x the largest table size as free space – to be able to reindex the DB.
If you need to groom data to free up internal DB space, then you first need to modify retention settings for each DB. Operational in the UI. Warehouse in the database table, or using the tools provided in blogs.
If you need help with the former or the latter, be specific on which one. But the product documentation has all you need to know on these…. The tools can be found with a few Bing searches.

I still don’t follow you:
Do you mean – free up disk space – making the database sizes smaller?
Or do you mean groom out data – so there is less data retained in the databases?
My environment has MOM and SCOM, so I need to "clear some data" to make this more less.
